My thoughts on your questions:
1 - Possibly
2 - Probably not, the piston bottoms out at the front of the master cylinder, and forward motion stops. Don't know why you see fluid at the C-clip, but it's leaking somewhere it shouldn't be.
3 - Cheap or defective booster, or overdriving the booster, but the master cylinder should limit the travel.
4 - Probably not, but I recommend using a 1.25" master cylinder over anything bigger. You get better pedal feel in my opinion with a 1.25". YMMV
Lowering the brake rod hole increases your rod throw, which may be overdriving the booster and causing binding. The "spring sound" you mentioned sounds like the booster return spring. It could also be the master cylinder piston is jamming, then freeing up and slamming into the booster rod, causing the booster spring to ring.
You could have a torn cup in the master cylinder, which is jamming the piston and causing the leak. If the piston is jammed it won't pump any fluid. Better pull the piston and make sure it's ok.
