I'm a little confused because that orientation only happens at one point during the swing of the pedal. Are you saying that when the pedal is at rest it (pivot point, shaft anchor point, and shaft) should be 90 deg to each other? If so I don't think that's necessary. I would tend to have the pedal 90 deg to the shaft when it is half way through the pedal throw.
I think lower the shaft anchor point may be overdriving the booster.
